To reduce interference between the central alpha helix and the beta sheet above it, the helix is selected for manipulation, and the two coil regions on either side are selected for inverse kinematics. This tells ProtoShop that the alignment between the two partial beta strands is to be kept intact, while only the central helix is to move with respect to the rest of the protein.
