After some twisting of the central alpha helix, all interferences between it and the beta sheet above it are resolved. Note that the alignment of the two partial beta sheets, topologically on either side of the central helix, is not affected by manipulating the helix. The remaining atom intersections are not deep and will be resolved by the subsequent optimization phase.
